So far, I've only been to the Ueno Zoo once quite in 2015, it was an alright zoo with a great bunch of animals although their large animal habitats were rather small (wouldn't mind going back there to see some stuff like aye-ayes). Would like to hear others' 10 cents on some good Japanese zoos

Did some searching up first:
Tama has so many interesting stuff like moles however time constraints would be an issue

Tennoji has a nice African complex but the other habitats like the wolves, jaguars and other carnivores look horribly dated

Higashiyama might be interesting, wasn't it announced that they were bringing back volcano rabbits?

Japan is the country with the most zoos in the Asian region, but its position in Asia is not very high...
Personally,Singapore Zoo and Taipei Zoo are much more impressive.
JAZA is doing its best just to preserve endemic species, maintain popular animals, and promote animal welfare. Let me mention some of the most advanced zoos in Japan.
Zoorasia and Saitama Children's Zoo.
Oops,That reminds me, Saitama Children's Zoo had a slaughtering problem...
