This is a list of all the birds in Rio as far as I know.

- Blue Macaw
It’s known as the Spix’s Macaw and the Little Blue Macaw in real life, but called just Blue Macaw in the film. Jewel and Blu, the protagonists, are both Blue Macaws.
- Red-And-Green Macaw
Seen in a few dance sequences.
- Blue-And-Gold Macaw
Seen in a few dance sequences.
- Scarlet Macaw
Closely resembles the Red-And-Green Macaw, seen in a few dance sequences.
- Toco Toucan
One of the side characters who we meet later in the movie is a Toco Toucan.
- Keel-Billed Toucan
The wife of the Toco Toucan we meet in the movie is a Keel-Billed Toucan.
- Red-Crested Cardinal
Pedro, one of the main side characters in the film is the only Red-Crested Cardinal.
- Yellow Canary
Although not native to South America, Nico is the Yellow Canary who is Pedros best friend.
- Golden Conure
Another species of parrot seen in a few dance sequences.
- Crimson-Billed Parakeet
Kept in a research facility in the movie.
- Olive-Throated Parakeet
Seen in a cage.
- Sulphur-Crested Cockatoo
The main antagonist of the film, Nigel, is a Sulphur-Crested Cockatoo
- Scarlet Ibis
Seen in a few dance sequences.
- Roseate Spoonbill
Seen in a few dance sequences, helps main characters get to a trolly.
- Finches
Seen being teased by Nigel.
- Canada Goose
Only seen early in the movie in Minnesota, teasing Blu.
- Green Honeycreeper
Seen in a mans arm.
- Guianan Cock-Of-The-Rock
Not sure where it’s seen in the movie.
- Glided Barbet & Scarlet-Banded Barbet
Seen in the opening.
- Magnificient Frigatebird
Seen in the opening.
- Cocoi Heron
Seen in the opening.

We also see a brief look at a seagull and a mention of the Spotted Owl.

I like that recent children films show real animal species, and more unusual ones compared to the standard rabbit, bear, lion etc. from children stories.

Compare how the original Disney ' the Lion King' had some non-existing blue, orange and white bird, which was later changed into a red-billed hornbill.
 
i know they are no birds but in the first movie there are common marmosetts and in the second there are a lehmanns poison frog a tamandua anteater and i think there is a jaguar as well.

A few fish in the second movie as well, a Silver Arowana is seen leaping from the water to eat a butterfly early in the movie, and Red-Bellied Piranhas are seen in the antagonist's fish tank, in the water in the pit of doom, and as taxidermy specimens in the markets.

The credits show more fish species, but they're quite stylised so it's not always clear what they are. To me, they look like Red-Bellied Piranha, Tiger Shovelnose Catfish, Arapaima, and a Giant Freshwater Ray (not actually found in South America), as well as an unidentified armoured catfish and large characins.
 
Although not a bird, how could we ever forget Clara the Capybara ;)
She was adorable! On the topic of mammals, I also remember the sequel featuring Amazon river dolphins, squirrel monkeys, an emperor tamarin, lowland tapirs, and a prehensile-tailed porcupine
 
I saw this movie when it came out. Could Nico actually be a Saffron Finch? According to Wikipedia, in Brazil they're called canário-da-terra, which means "native canary." Also he has orange around his eyes, which domestic canaries don't have.

Although it is possible for him to be a Domestic canary, I'm almost 100% that he is indeed a Saffron finch. The movie shows exclusively brazilian-native species, even though the animal models don't show their intended species with total accuracy (Blu is supposed to be a Spix's macaw, but different from Jade, he looks more like a Hyacinth macaw, as an example).

Also, just a quick side note, "Canário-da-terra" doesn't translate literally to "native canary", but that doesn't matter that much on this conversation.

Well, it doesn't translate literally, as that would be "canary of the land," but it nevertheless implies "canary native to this land."
