For birds specific to Madagascar, the continent has: Madagascar Teal, a couple zoos with Madagascar Partridge, a few Madagascar Crested Ibises, some vasa parrots, a lot of Crested Couas, Blue Coua (at San Diego Zoo), and Red Fody (at Bronx). There are many other species present from the island, but those are the endemics that I know of.
For reptiles, Spider and Radiated Tortoises are abundant. Dumeril's, Madagascar Ground, and Madagascar Tree Boas are all present in decent numbers. Malagasy Giant Hognose Snake is held by a few places; I believe there are at least one or two other colubrids from the island here also. There are several chameleons present, most notably Panther and Oustalet's. We have a lot of Malagasy Phelsuma (day geckos) and Uroplatus (leaf-tailed geckos) of multiple species. There are some Oplurus and Zonosaurus lizards present in fairly low numbers. Madagascar Big-headed Turtle is also present in low numbers.
Primary amphibians we have from the island are Dyscophus tomato frogs and mantellas, of which there are at least nine species present in the US. The most common ones in zoos are Golden and Green, but there are also Brown, Painted, Blue-legged, and Climbing in more than two zoos apiece.
The most obvious invertebrate is the Madagascar Hissing Cockroach, which is dirt common in US zoos.

Riverbanks keeps Madagascar green pigeon, and I am wondering how many zoos keeps Madagascar buttonquail?
I have an indulgence on Madagascar species, and conservation about those species. One of the most interesting imports is Wroclaw's import of Madagascar flying foxes, and that was sanctioned by CITES.
Recent zoos' bird imports in the recent years were heavily on Guyana/Suriname, West Africa and Malaysia/Indonesia, but there is also imports from other countries besides those such as Walsrode's import on Cuban trogons in 2020. For having more Madagascar species and give a Madagascar-themed exhibit will be a very interesting attraction for zoos.
The species kept most often is Gromphadorhina portentosa though most specimens are not pure and have been hybridized with other species in the genus but some zoos and hobbyists keep pure stock.
Other species that are kept, at least in the private trade include Gromphadorhina oblongonota, Princisia vanwaerebeki, Aeluropoda insignis, Elliptorhina javanica, Gromphadorhina grandidieri, Elliptorhina chopardi, Elliptorhina davidi (which is harder to breed) and more.
