Must See

Everything in the center of the zoo probably contains the best and newest exhibits. Gorilla Tropics, Absolutely Apes, Monkey Trails, Tiger River, Ituri Forest are all in the "Lost Forest" part of the zoo, which is really an entire rainforest with many plants that probably wouldn't be able to grow at other zoos. Scripps and Owens Aviaries are also there which are two must see aviaries. Treetops also probably has the best food but it isn't always open.

Other must see exhibits are the Kopje exhibit in African Rocks and Sun Bear Forest. Though the kopje exhibit is small and kind of old now, it probably is the best landscape immersion exhibit. Elephant Odyssey and Polar Bear Plunge are really far and aren't the best of San Diego's exhibits especially due to the recent change in the zoo, but you can't miss elephants or polar bears while going to the zoo.

One of the must see's as well is Reptile Mesa. You cannot miss San Diego's reptile collection and have one of the better reptile houses in the country. Though simple in architectural construction, all the exhibits are constructed quite well and have a great variety of animals. The Galapagos Tortoises and Indian Gharials are also on the mesa as well.
 
Yeah, forgot about them. I go so many times, I'm not as organized as the post above haha. I'm not much of a panda person either..
