We haven't gotten a full species list for this place since 2018 (link: San Diego Zoo Complete Species List [San Diego Zoo]), so I hope this is a useful resource for people who want to know if personal target species for them are still present or not. I did my best to get a complete list; however, I did not do Elephant Odyssey and I also missed a couple small portions elsewhere in the zoo. I was able to fill some gaps thanks to our local forum members; hopefully more can be filled in the future.

Unlike how I normally do it, this thread will be multiple posts (mainly to protect against data loss in case something happens while drafting). All posts will be made today, hopefully in rapid succession. The posts will be as follows:

Format: each line is an enclosure, unless preceded by a colon and separated by a forward slash. Latin names are used for nearly all fish and inverts, as well as for select vertebrates when deemed appropriate. Signage was the primary source, supplemented by visuals of unsigned species and confirmations by forum members of lineup changes.

Due to the sheer number of species present (especially birds in walk-through aviaries), I will generally not indicate what species I saw or didn't see unless it was a noteworthy absence. In that case it will be marked in italics. Unsigned species are preceded by (unsigned). Subspecies are noted only when they were listed and I judged them to be noteworthy. Spoilers have been added to ease length.

I will hopefully do some comparison of lost/gained species later.

I did not have time to see EO this visit, so the following partial list was compiled by the local ZooChatters I reviewed this list with:

Are the Giant Eland and Common Wombat gone? Eland was at Horn & Hoof with the Gerenuks and Grevys Zebra when I went back in February, and the wombat was at an easily missable enclosure next to the Tassies (didnt see it though).

Wolf's Guenon was signed in the Monkey Trail rather than Lost Forest (though I didn't see it). I didn't even see signage for Lion-tailed Macaque, Aye-Aye, Giant Anteater and Mara, let alone see them. I imagine they move around species and signs daily with all they have. Explorer's Camp was unfortunately closed during my visit, so I missed a ton of those.

Man, San Diego is so damn huge, you need at least three days to see it all. I really need to go back soon...
 
Are the Giant Eland and Common Wombat gone?

If you mean the outdoor yard and den viewing next to the Tassies, there was no signage for wombat there. It was either unsigned or also signed for Tasmanian Devil, can't remember which. As I noted the wombat might rotate in the ambassador animal exhibits over in Explorers Basecamp.

The eland are gone.

Also, wasn't Explorers Camp supposed to house a pangolin?

Man, San Diego is so damn huge, you need at least three days to see it all.

Depending on the person, it can be seen in one day if you're in reasonably good shape. Had I spent far less time in the walk-through aviaries I could have knocked out EO; I just thought that was a bad trade-off so I didn't. But I also had some help/advice from other forum members before my visit, I had been once before several years ago, and I'm familiar with a lot of what's there... so those are all advantages I had.

It's worth noting too that the zoo is open for 12 hours during the summer months, which makes things easier... but it's also more crowded I believe.

I think most people either need to do one or both of two things: split the zoo over multiple days, and/or pick your poison. I prioritized seeing birds and rare species over completing the whole thing, and there were times I wanted to just sit and watch some animals for 30 minutes and had to pull myself away.
 
This was a greatly needed update! Two small notes:

Walkthrough Marsh Aviary: Smew, Bufflehead, European Goldfinch, American Robin, Black Capped Chickadee, Bearded Parrotbill, Red Billed Leiothrix, Harlequin Duck, Baer's Pochard, (unsigned) Socorro Dove

Northern Cardinal is recently reported from this aviary.

White Collared Kingfisher

Apparently still signed but I thought it's been dead a couple years now?

Watching the Giant Elands was one of the most memorable experiences, both at the SDZSP and the Zoo. End of an era...

No Nubian Ibex anymore, either ?
 
What exactly happened that caused the ibexes to be removed?

I’d assume aggression from the bachelor herd of Ibex since when it was first mentioned on ZooChat around 18 months ago, the zoo reportedly had an intention to attempt an introduction of a new bachelor herd of Ibex. If the Gelada were the problem, that would have been ruled out as the same behaviour would resume.

Since Nubian ibex are only classified as vulnerable and held in several US zoos, perhaps some individuals could be identified as suitable candidates for castration to reduce aggression.
