Walkthroughs and free-roamers

Meerkats and mustelids are definitely not safe for walkthroughs!
Procyonids too can be temperamental, besides also being escape artists. Not a safe option.
Skunks are better, but I feel they are best left out of areas where they could be confronted and bothered by guests.

And zoo bizar in the netherlands has Armadillos, fruitbats, and skunks roaming freely and easily pettable.

I think walkthroughs mainly depend on individual animals and less on species
 
I've seen / went through the following walkthrough enclosures:

AquaZoo Leeuwarden

Geoffrey’s marmoset, Northern cardinal, Ringed teal, Azara’s agouti and Grey-winged trumpeter (This walkthrough does not exist anymore)
- African penguin and Flying steamer duck.
- Ring-tailed lemur (In the past also with Crowned lemur, Red ruffed lemur, Red-bellied lemur and Black-and-white ruffed lemur)
- Red kangaroo, Swamp wallaby and Tammar wallaby.
- Humboldt penguin and Flying steamer duck.

Natuurpark Lelystad
- European bison and Przewalski’s horse.
- Mouflon and Red deer.
- Père David’s deer.

Apenheul
- Bolivian squirrel monkey.
- Coppery titi, White-faced saki, Pied tamarin and Silvery marmoset.
- Ring-tailed lemur, Crowned lemur, Red ruffed lemur, Red-bellied lemur and Black-and-white lemur.
- Barbary macaque.
- Northern bald ibis.
- Golden-headed lion tamarin and White-faced saki.
- Venezuelan red howler, Goeldi’s marmoset, Emperor tamarin and Golden lion tamarin.
- Gray langur.

Wildlands Adventure Zoo Emmen
- Peruvian squirrel monkey (Free roaming)
- “Rimbula” (Indoor tropical rainforest)
- Black-tailed prairie dog.
- Swamp wallaby and Greater rhea.
- humboldt penguin.
- Lesser canada goose, Snow goose, Wood duck, Bufflehead and Hooded merganser.

Burgers’ Zoo

I've probably forgotten some.
 
I heard also that a walkthrough aviary in Rotterdam zoo has a mongoose species living together with vultures and marabous.

I don't think that could be right, they wouldn't be able to go together with secretary birds

I don't think that has ever happened in Rotterdam. In Magdeburg this mix exists with Yellow Mongoose.

The deer species that you refer to looks like a sitatunga.
 
Nasu animal kingdom also has a capybara/mara walkthrough and a shoebill stork / sitatunga walkthrough!

I LOVE JAPAN AND I NEED TO GO THERE NOW

Tampa had Shoebill in a walkthrough, and Mesker Park has a Sitatunga walkthrough. So it's not just Japan. ;)

San Diego zoo also has shoebill in a semi-walkthrough, but I had never heard of them in a full walkthrough before
